I'm getting ready to sell my 6212 X-wing Fighter. It is new with a factory
sealed box. The box says "exclusive limited edition" on it, but I haven't
been able to locate anything that says what makes this set any different than
the other 6212s that don't have that on the box.

Any help is appreciated

There is this listing: https://www.bricklink.com/v2/catalog/catalogitem.page?S=66221-1#T=I

I don't have any first-hand knowledge, but this makes it look like it was
a 2007 Toys R Us exclusive where you'd get that bonus figure if you bought
the set there (in a separate package, I would assume).

The "exclusive limited edition" ist the regular set box. There is no
other version of the set (exept for the European box version which doesn't
have the text on it, but it is still the same set). They probably decided to
advertise it that way so that it would look more interesting compared to the
previous X-wing 4502 which was only released three years earlier.
